Make your fade times longer for LEDs or depending on your console, adjust the dimmer curve on them.

LED's actually dim much more linearly then tungsten sources. Tungsten sources just seem to dim up and down slower because there is a slight delay in the time it takes the element to warm up or down.
It just seems to me that at least with my LED units(well, mainly the 64 LED Pros), they seem to cross-fade rather quickly unless I'm using a way slow fade. For the most part, it's not a problem.

Most of my fades are 2 seconds, which overall works fine. I was checking this one scene where I have some lights rotate between on/red or on/blue, and others go fade between red and blue(I'm going for old-school look as well as generally more lights). The 64 LED cans don't ever seem to get a chance to go fully off. Either way, the scene, when MyDMX works properly, works great and looks great. When I re-address my Mega Bar 50's, the scene will look even better.
Well, all I can say is I have 8 of the 64 LED Pros, and if I do any fades less than 3 seconds, it appears they come ON too fast. It's almost like there is some sort of minimum threshhold, but if I do it slow, it works fine.

I do this one scene where I am flashing cans. One side is flashing red, the other blue in an alternating pattern(you just have to see it, I'm going for an old school effect). There is no cross-fade between red and blue, either full on/off dimmer. I notice the lights never really go full off due to the timing.

Also, I have this rainbow chase effect that I programmed using MyDMX, It sucks because the timing is too fast so it often never really gets to change between the colors nicely. If I slow it down a lot, it works fantastic.

I have the same issue with my Mega Panels(4) and Mega Bar 50's(8), but since i know what to expect, I am able to work WITHIN those limitations.

I know for a fact there are multiple issues at play here. I think DMX mode is an issue, lack of knowledge is an issue and lack of familiarity.
